I haven't made this recipe, but glancing over the instructions I noticed that it says to add the cream and cream cheese before adding the noodles and boiling for ten minutes. That suggests to me that the chunks may be curds from boiling the cream and not cream cheese. I was going to say that you could melt the cream cheese in the microwave before adding, but if I am right about cream, I would just either add those in last or precook my noodles.
